I think the bene gesserit are being portrayed in a very early state. Their genetic manipulation is currently aimed at getting one of them on the throne, which is something they're adamantly against in the original books. I think the "arafal" is the bene gesserit realizing that they need to go the kwisatz haderach route, the bad guy helps.
